Rennes took the lead in the 34th when Julien Feret did well to get past Julian Palmieri and cross to the far post for Romain Alessandrini to slot home.
The visitors doubled their lead just after the hour mark when Mevlut Erding acrobatically fired home Jean II Makoun's cross past Mickael Landreau, who didn't move.
Bastia only had one shot on goal all game but was awarded a penalty four minutes from time after Yann M'Vila handled in the area.
However, Anthony Modeste slipped slightly as he hit the spot kick and fired it wide.
Rennes could have extended its lead seconds later as Feret saw an effort crash off the right upright.
