Kurtic leveled in the 87th minute. Earlier, he missed Slovenia's best chance by sending a free kick just over the bar.
Greece defender Vasilis Torosidis put the 2004 champions in front after eight minutes with a low shot coming in from the right wing.
Greece ended the match with 10 players after midfielder Panagiotis Kone was sent off for violent conduct in injury time.
